So being San Francisco is contaminated, why not import firefighting tugs and their crew from else where, like oakland, etc?
What are the decon methods for ships, and citys?
Having gone to NBC school in the US Army, I know their methods.

"Why move the ship at all. Why not decon on site?" Fist you need to get relief supplies into the harbor so your going to need to bring military supply ships in. Your also going to need to get people out of the city.... why not load them on ships and head to sea?

"What are the decon methods for ships, and citys?" I;m not sure about cities but any ship carrying military supplies needs to have a CBRD locker and trained crew members. Otherwise your right about flooding the decks. The key to nuclear fallout is:
TIME - DISTANCE - SHIELDING
In other words get as far away as practical, as fast as you can making sure to "shield" yourself during the escape.
